Depends on the parents' names. Often my wolves are named after characters from my writings (like Katari) so I'll use the names I used there for their puppies a lot.

I think most of my pup names were native American based. Then sometimes I'll use Japanese names or names of plants. From browsing this thread, it seems like plant names are pretty common. ^^
I've been recently using words that describe a wolf (or parts of a wolf) in other languages as my pup names. Kinda like what Wolf's Rain did. Ex: Kiba=fang, Toboe=howling, Hige=whiskers etc. Sometimes I'll use a descriptive word in another language for a name. Ex: Sweet, fierce, strong, warrior, brave, coward, etc. in a language like Japanese or something.

My wolf was named Amaterasu and my mate was Tsukuyomi. So the pups were Izanagi Kunzanagi, Yasanagi, and Izananami. Lol, Japanese mythos.

I still remember the names of my first litter of pups when Slough Creek was released, I gave them all space names.

My Wolf: Skye
My Mate: Night

The Pups:
Star (Female)
Cosmo (Male)
Sol (Male)
Luna (Female)

I also have used many other themes, way too many to list here!

i usually pull names off of the top of my head. a lot of the times, they sound ridiculous (colekue [pronounced ko - lay - key] is my favorite that i've made up) lol. but if i'm playing as raj, i usually pull names that come from indian descent-- i believe it's called hindi. so yeah. all of raj's lil babs-- and even his mate!-- have hindi names :^)

My wolf was Mike too. but I named pups with random names for little children - July, Jane, Tom, Tim etc,

When i started my first single-player file, i named my mate Kipling. Have you ever heard the story "The cat that walked by himself"? I named my mate after the author, Rudyard Kipling. I just thought of the story, and the First Friend, and thought it was the perfect name.

With another file i am playing, I named my wolf Dagger and my mate Blade. I think i might name the pups with the same theme.

I name them after Steven Universe characters. My first 2.7 Wolf, Canis's litter consisted of Steven, Lapis, Peridot and Pearl.

Edit: It's been a while but I changed their names... they now are named after different kinds of wolves (scientific names). Violet's litter was named after flowers, and Aggie's litter was named based on the abbreviations on the periodic table. Myga's litter will be named after the scientific names of spiders.

Usually i'll do letters of the Greek alphabet like Phi, Pi, Sigma, or Delta. If not that then either seasons or the names of natural disasters in other languages (Pluvia)

I remember someone started naming pups after Harry Potter in multiplayer, so I went along and named one Voldemort.

Well I honestly have no preference, but sometimes when I'm bored I might name them after Creepypasta stories/characters, hehe.
